The game is set in the year 2205, where a group of "Historical Revisionists" has formed the to travel back in time and alter history. To stop them, a sage known as a Saniwa brings legendary Japanese swords to life as human-like spirits called Touken Danshi .

The game's original plot follows 15 Touken Danshi who have lost their Saniwa and are adrift in time. Guided by the spirit fox Konnosuke, they are sent to the Sengoku era to investigate and stop history-altering paradoxes, such as Oda Nobunaga surviving the Honno-ji Incident .
